Can I use IBM Watson API to obtain answers to questions from a knowledge base of research papers and books that I provide?

Maybe (but in a lame way), see my recent Quora answer:

The IBM Watson API ecosystem is changing fast (in other words, not fully formed); they have been struggling to meet the high expectations since day one.  The support is atrocious.  (I think the people at IBM Watson also don’t know how to properly apply the buggy ecosystem yet.)  And, their insider services for highend customers make the actual capabilities very confusing.
